The Twitter platform and interface is intentionally limited. This is offset by an open application programming interface offered by the company that allows any 3rd party software developer the ability to create programs that can perform the same Twitter activities you can on the site. Therefore, you are not required to use Twitter software created by the company for your daily activities. Here is a list of web based software, and applications installed locally that add useful functionality missing from Twitter.
CoTweet
Their tagline is "how business does Twitter". This free web based software has a number of features that allows teams to manage a single Twitter account. The inverse is also possible: you can manage up to five Twitter accounts through a single CoTweet login. Statistics, scheduling and other features help you keep track of messages and threads.
Twitterfeed
If you have at times forgotten to tweet about new articles being posted on your site, this tool is for you. Twitter feed allows you to post your RSS or FaceBook feed to Twitter automatically, and all good blog software updates your RSS feed instantly. Automating repetitive key tasks such as this can be a huge time saver.
Friend of Follow
Allows you to see what Twitter users you are following, but are not following you back. We find it very important to do a little "pruning" every once and a while. I find this tool superior to others for two reasons. First, you don't have to login for it to work. Second, it doesn't automatically mass un-follow; you can pick and choose from the list it generates.
Who follows whom
Allows you to find overlapping followers between two users. Useful when you have two Twitter users with a following similar to what you are trying to attract. Compare their subscribers and follow them: you just might get a follow back!

Technically not software, but still a useful tool

Explore the growing number of sites and programs that use the Twitter API, but be careful. These are safe, but there are some unsavoury sites out there that require your username and password. They could potentially use it for harm. Once you hand over that information, the application is acting on your behalf. A rule we follow to stay safe is to only use web based software that uses OAuth (a popup window from Twitter.com), and stay away from those that ask for my username/password directly.
